For simple superhero stuff, The Dark Knight series by Frank Miller is pretty good, as is 'Watchmen' by Alan Moore (albeit a little juvenile, I thought). Actually most of Frank Miller's stuff is worth reading—see also 'Ronin' and 'Sin City'.
So far, Neil Gaiman's Sandman series has got to be right up there for story, content and literary value (also for adults!). You can't really pick a single section of the Sandman arc as the best though, as it's all part of one (fairly) seamless whole.
But if you're looking for a graphic novel that will leave you feeling totally hollowed out, try 'When the Wind Blows' by Raymond Briggs (he of Fungus the Bogeyman fame, but don't let that put you off). It's one of the greatest pieces of protest art I've ever seen, and I defy anyone to read it and not be left thinking that CND have been right all along.
And for any Holocaust deniers out there, go away and read the semi-biographical 'Maus' by Art Spiegelman, and don't come back until you understand it. It won a Pullitzer special award, which is more than most (all?) other graphic novels, so I guess that alone might qualify it as the greatest to date (not 'of all time', because we have to wait for the end of the Universe to make that judgement!).

The Sandman- Dream country, actually any of The Sandman. They have to win hands down.
Wolverine-Origin was also fantastic I also enjoyed Spiderman The Other which came out recently.

Absolutely no contest - The Sandman by Neil Gaiman, all ten volumes of it. One of the greatest fictions of the 20th century in any medium.

If you want a graphic novel, I would recommend "The 120 Days of Sodom" by Marquis de Sade. Although I have not personally read it, it is a very controversial book.
