travel agents don't need to take your passport.
they just take your money.

when you cross an international boarder, or in your case leave europe, you have to show your passport to the customs agents/boarder guards.

when you stay in a hotel/hostel you have to give them your passport too.

I'm not sure of what you are asking, however, no one takes your passport if you want to go to some other country.
If you need to obtain a visa, you call the Consulate of the country you want to go and get it; as simple as that.

Get the visa yourself. They can take a copy of your passport, not the passport itself!
