Michael Shanks felt his character became useless when SG1 started focusing less on other worlds and more on internal conspiracies at the SGC and on Earth. He didn't see the use of an archaeologist and linguist on the team for these sorts of missions in any way useful or necessary. BUT, he did come back, and that's what's important.

I always wondered this myself and looking back again and rewatching all the episodes I think he looks like he had been battling some kind of drug addiction. In later episodes he appears thinner, wirey, and his face appears more wrinkled and almost seems like a crackhead.

I'm not certain,however,I tend to think he took a leave of absence to take on a number of movie roles. He was in a number of movies while not on SG-1. :-)=

I believe he said that he was frustrated that his character was not being used to his full potential.
