The flagship in the Navy is the best ship of the fleet, the flagship university of a state is the best university of the state.

The flagship university in a state system is the main campus of a state-wide university system. For example, in Illinois, whil there are several campuses of the University of Illinois, the one at Urbana-Champaign is the flagship campus (not the ones in Chicago or Springfield). In Wisconsin, it's the one in Madison. It's usually the one that is the most famous, that's one way to tell.
