well i would get some concrete sealent and some silicon or tar in a tube to cover the area around the skylight. first check the wood around the skylight it may have rotted then seal it with the concrete sealant and let it dry according to the package, and then take the hose on the roof and see if that didnt take care of it. then. put the tar/roof sealant on the area and see if that doesnt help out. then with winter coming you may want to call a roofing contractor to see what they think.

To properly fix the leak you would have to remove the glass. There is a black tar tape that is sold at a roofing supply company. Take the tape and apply it to the glass seat of the skylight then replace the glass. Regular silicon will not work as well due to exposure to extreme sunlight and drastic temperature changes. Consult your roofing company for an application that suits your individual problem.

If it's leaking through the seams, use silicone sealant for Windows around the entire skylight on the outside/roof.

All skylights eventually leak. Remove it and have the roof finished properly. Poking a hole in one's roof is never a good idea.

Get some silicon caulking at a hardware store, and fill the holes with it, or go around the edges of it, it`s pretty simple if it`s just some small openings or gaps, make sure you let it dry for about 24 hrs. Take care.

Is the glass cracked or does it leak around it?

If glass if cracked--I have no idea.

If it is leaking around it you could try to seal around the outside, it will mean going on the roof, but it will be worth it in the long run.
