Your should say "good morning" or "goodbye" becaue you want to or to be courteous, not because of what you think others think of you.
That two against one sounds a little paranoid over something so trivial. Why not think about how your actions make others feel than about trying to curry favor? And stop assuming all sorts of things. Your boss may be busy or preoccupied or just not a morning person. Your colleague may perceive you as now being deliberately rude, who knows?
Try actually communicating with these people instead of imagining a conspiracy. If there is one, paranoia won't make it better and if not, you just come across as petty.

Take the high road. It seems to be your nature to say "good morning" -- keep saying it, and say it with a big smile! I guess it could be antagonistic if your boss does not want you to greet her in the morning but... I would keep saying it and know that you are more polite than she. Who doesn't say "good bye" to you? Your Colleague? Sheesh. I'd ignore her subtle rudeness. Be yourself and say your Hellos and Good Byes to everyone. But, share a laugh with the two of them sometime.. about the Good Mornings/Good Byes... if you can bring it up in some light, chatty sort of way. If you chat about it and lighten up the tone/message of the greetings you may find that it's simply nothing (meaning: they are unaware that they're being rude or maybe your boss has a hearing problem or something). But, try not to take it too personally or let it affect your work. Good luck.

I saw this movie the other day called "Under the Tuscan Sun" with Diane Lane. Anyway she gets this old house in Tuscany, Italy and she is recently divorced and still trying to figure out relationships. This old man that she can see every day from her balcony always goes to this same spot and brings flowers(perhaps to a lost lovers spot) and every day she waves and he does not wave back. Finally after a long, long time and after she makes many faced at him as he is walking away she waves like normal and he stops and looks up and winks at her and tips his hat.
Maybe if you just do it as u always have one day she will say good morning back. Maybe not. It is still a courteous gesture on your part and reflects your professionalism and your maturity as an adult. Plus even though she doesn't acknowledge you she knows you are doing it and may even expect it.
Hope this little story helps.
It hurts absolutely nothing to be courteous to another human being.

Stop playing those silly games. Just come into the office and pay attention to your work. That is just how it is in an office.....some people you like, some you don't. Next time your colleague butts into your business ask her if this was her day to babysit you.....smile....and do your job. Remember, you do not have to answer personal questions and don't let it get to you.......they are not worth it.

Woman can sometimes be so catty. I think your colleague is just still trying to be Ms.Favorite to your boss by not saying Goodbye to you.
I would suggest try to ignore this but it is your boss and bosses can make things hard. If your strong enough just to leave it as it is but if your not I suggest you resume saying "Morning" to your boss. Why add the "Good" to it? Hopefully things will resume to usual.

I had a guy I worked with at a golf course for 3 years not say one word to me, but I saw him every day and always said hello.. Some people are just like that, and now I can talk to him anytime and he always comes up to me now... Don;t let it bug you, just keep saying good morning no matter how awckward it is

Sounds like the boss and the butt kisser have issues. Just because they are rude and ignorant don't mean you have to be. I don't blame you for not saying hello or goodbye. But if you have to talk to them during the day, be professional because there's no need to be anything else. They won't accept it.

Start saying morning instead of good morning and night instead of good night. I don't understand people like this either and probably never will. It's like their stuck in their own little world and can't get out, but you must always be nice, it can't hurt and at least you know that you are not in the wrong. Kind words help people who are hurting inside even if they don't know that they are hurting.
