Two main reasons
First. Entrepreneur often have a mind of their own and therefore difficult for them to conform to a corporate culture.

Second. The entrepreneurial blood is never going to go away. So sooner or later the employee is going to go start his own project somewhere else. Or worse have a moonlighting project somewhere else and not focusing on the day job. So corporations realize that and wouldn’t want to invest in the employee who is likely leaving anyway.

Because entrepreneurs take away their business.

That is like asking why McDonalds doesn't want me to open up a fast food chain.

A good worker is an asset to the employer and he/she/it does not want to lose the hired slave.
