With a ketchup packet, the amount of product is very small, and you can mix everything up just by touching it.
With a bottle, the ketchup sits for a long time, letting the product settle, so to mix the product up, you have to redistribute all the contents by shaking it.

shaking ketchup bottles is to help mix the juice and more solid portions, which tend to seperate after a period of time. Since ketchup packets are small, used quickly, and somewhat shaken just by being picked up and opened, this is not an issue.

You get all the ketchup from the packets so unless you want to have an entire bottle of ketchup, also you don't reuse a packet.
