He only says it 3 times in the movie. Go to the script here:

Type CTRL+F for find, then look for:

You will find the three places he says it. Also, if you are interested in other draft scripts of the movie, check out the bttf website, for example, in the first draft version, he doesn't even say "Great Scott", but in the fourth draft version, he only says "Great Scott" once:

As a side note, I checked out scripts for BTTF II, he says "Great Scott" 6 times. In BTTF III, he says "Great Scott 6 times as well, but Marty also says "Great Scott" at the very end for a 7th time.

I'd say about 5 times. If you really want to know, and it sounds like you enjoy the film, then why don't you watch it again?
