We are planning a trip to Niagara Falls, and since the two park/hotels are similar in price and amenities, I am trying to find out which one is better

I myself have been to neither one yet, but am planning an overnight to Great Wolf. They both opened within weeks of each other. Great Wolf the whole complex is brand new, where as Fallsview the hotel is long standing it's just the water park that is a new feature for the hotel.
Depending on what else you want to do while you are here, I would say would depend on where to stay. If you are looking jsut to basically hang out in the waterpark and do not a whole lot else and want some peace and quiet, I would say Great Wolf, it's a little out of the way of all the hustle and bustle of the tourist district.
If you want to do a million and one things while you are there, then go with Fallsview it puts you right smack in the middle of everything.
But if you are paying decent cash to stay you might want to just hang out at the hotel and waterparks b/c the tourist area with all the fun houses, wax museums can get really costly.
Wherever you end up have fun.

The only difference is that the Fallsview is right in the middle of Clifton Hill and everything while Great Wolf Lodge needs a shuttle to go to where the fun is (10 minutes from Clifton Hill)
