This is what you should do. First turn off the water to the toilet, then clean the inside of the toilet tank. Once that is clean turn the water back on and pour some bleach and 5 tablespoons of vinegar, let it sit for 2 hours and flush. No need to scrub, itstant magic.

As a housekeeper, I've seen this happen more than once and here is how I have fixed them (to the very joy of a very happy client!) :)
Check inside the water/holding tank - does the tank have brown rings/stains around the edges or at the base? You might have rust in the tank that is causing the brown stains at the bottom of the toilet. When you don't flush as often, this allows the particles to settle to the bottom of the toilet and form a very hard layer. The rust is probably forming from the metal flushing levers inside the water.
*Either replace the metal levers and such with plastic ones or replace the toilet. Cleaners won't solve this problem. If you replace the the levers, use a rust removal cleaner to rid the rest of the tank of the rust stain.
Or you can dry the tank fully (this could take several days since the porclien is poris) and seal the inside of the tank with a waterproof sealer found at your local home parts store. Make sure you remove all the hardware from the inside first.
Also, you will want to get rid of the rust deposits in the bottom of your toilet (if you aren't replacing it). What you do is take a WET puma stone (or scouring stick for grills) and rub it over the deposits in the bottom of the toilet bowl. With deposits, you literally have to scrape them off - the "cleaners" are good for upkeep, but not for getting thick deposits off. Scraping them off won't hurt the toilet surface and it is a whole lot easier!
Despite it all... The easiest way to fix the problem is to buy a new toilet. :)
Other tips:
... for hard water stains/deposits around sinks faucets and drain plugs.. take a non-seratted knife to them! Scrape them off with the tip of the knife. It's awesome how quickly and easily they come off! The mineral deposit cleaners can discolor the metal... and ruin the finish.
....Also, if you have a black ring that keeps appearing around the water edge inside the bowl - you have a bad pulg. Replace the flushing pulg with a new one and those black rings will disappear!
