The 'S' on Superman's costume was never intended to represent the letter 'S' for Superman, it was merely the symbol of his family house on Krypton (the 'El' house), which Martha Kent discovered emblazoned on items found among the wreckage of the spaceship which brought him to Earth.

The S on Superman's chest originally stood for Superman, it's as simple as that. The idea that it comes from the House of El is a ret-con, a ret-con is the adding of new information to "historical" material, or deliberately changing previously established facts in a work of serial fiction. It makes sense because in the comics when Superman first started out there was no backstory as detailed as we have now, he simply _was_ Superman so nobody questioned the S on his chest. Later on people wanted a proper explanation and story to confirm it. Have a look at the sources, i've included a link to the 1938 version of the origin, he has the S symbol, but nothing is mentioned of it, it's just assumed it's for Superman.
With all the people explaining it stands for the house of El - in Superman : The Movie, it was Marlon Brando's idea to have Jor-El wear the same "S" symbol on his clothes that Kal-El would later wear as Superman. (see the Imdb trivia)
One of the added scenes on the Superman: The Movie disc shows us that the "S" on Superman's chest doesn't actually stand for "Superman" but is, in fact, some sort of Jor-El family crest; as i just explained you know now it was Brando's idea.
There's a few allusions in the Smallville series that makes references to it, such as:
Episode 9: Rogue
* The "S" on Alexander the Great's chest plate is a foreshadowing of the Superman crest. Clark mentions he "can't imagine going into battle with that thing on my chest."
Series 3 - Episode 1: Exile
The symbol burned into Clark's chest is the Kryptonian symbol for air; it is also the symbol most closely associated with Clark's real father Jor-El. The eight-figure shape is similar to an "S", which in turn looks very similar to Superman's chest shield....
Things change in comics all the time, just look at the origin in 1938 (his home planet died of old age) and the movie (and currently accepted) version (Krypton's red sun explodes).

It doesn't " Stand " for any word in particular, it's the Krupton symbol for Hope that was adopted as his family crest. Who'd'a thunk it eh? How lucky was he? Imagine if the symbol had been a W.
