If you expect night life in japan, you should stay in Tokyo, Osaka, Yokohama, or Nagoya.
When you want to enjoy Japanese traditon, my first recommendation is Nara.
It is older city than even Kyoto, the greatest Buddhist atmosphere in Japan.
Not so busy and noisy, friendly and simple people, cost is pretty cheaper than other big city.
Second is Kyoto. I lived in there 5 years.
However Kyoto is big city, somewhere is choas, sometimes Kyoto people are not so friendly...
If you really want to feel real Kyoto, perhaps you'd better to take part in Zen meditation association as far as you can. You will be able to associate with people closely as well as respectable priests. Almost every Zen temples in Kyoto have it,
Genko-an,Enko-ji,Myoushin-ji,
Shoukoku-ji are better choises.
Third is Kurashiki ,Kanazawa,Matsuyama, or Kamakura.
Beatiful traditional town.
Fourth is Okinawa prefecture or Osaka. Unique culture, food is very nice.
Actually, I guess you don't have to stick to stay in urban.
I think especially Shikoku and is very peaceful and cozy (except summer...) rural.

Tokyo may be fun for some, but it can be a grind too. You may have to live in a teeny tiny place and fight crowds every time you go out. The summer is brutally hot (but this holds true for almost anywhere in Japan).
Japan is actually small enough to be able to travel to a different place every weekend. The public transport is great.
I personally would love living in Kyoto for a year.

Osaka, it's not as crowded and the people are way friendlier than in Tokyo. Also the food is better Not just my opinion, you can ask any Japanese and they will confirm. I lived there two years and loved it. You can visit Tokyo by the Bullet train which is only two hours away. There are way too many people there, it is only fun to visit unless you like that metropolitan type of life.

Urban hip City life = Tokyo
Beach Life = Kujukuri in Chiba, Okinawa or Enoshima/Shonan area in Kanagawa Prefecture.
The freindly sciety city life = Osaka
Traditional Japanese = Kyoto
Lots of good seafood = Hakodate area in Hokkaido
Lots of nature = Inland Hokkaido
Anything south of Osaka I've never been so can't comment on Kyushu and Fukuoka areas. Sorry.

Osaka, I lived there for a year and loved it, It's very different to Tokyo which I also enjoyed. Its said Osaka is very down to earth and I'd say thats true. Also has the best nightlife I have ever experienced anywhere in the world!

It depends on how you measure worth. If you want nightlife, stay near the Ginza in Tokyo. If you want peaceful solicitude, try the mountainous interior. If you want to learn the language and some of the basic trades, go to Okinawa.

tokyo is definitely the most busy and crowded city there, but if you really dont want to have crazy, busy year i would suggest you go to yokohama which is very close to tokyo so if you want to go, its only a few train rides away. yokohama is very nice and less crowded, it has its own malls and places to go, the best food is found where its not right in your face, try out the hole in wall restaurants, they are the best for a good price.

stay in tokyo....hit up all the night clubs...look for this place called yellow, or another called maniac love....the first closes at 6 in the morning the other opens at six....and go to the electronics district, and the famous SONY building, and play all the new **** thats coming out!!!!
