Wads of cotton, most of them. I have some interesting instructions on how to make Elizabethan costume, including the characteristic stuffed item, the codpiece. It's really just a bag, a padded bag.

What do you mean by 'stuffed'? From what I understand, things like skirts stuck out by wearing loads of petticoats, and by using hoops.. However, with things like shoulder pads, I would suggest they use lots of layers of material to build them up, although they may have used things like hair and foxtails.

Bustles were stuffed with horsehair or muslin with steel supports. But that's Victorian not Elizabethan.
