Is it potentially bad for the processor if you use it to the maximum for an extended period of time? I'm using Handbrake to rip some video, and according to Activity Monitor, it's using up pretty much all the processor, and estimated time is six hours. Is this bad for the processor and degrade will its performance?

Processors are not affected by usage, only heat or environmental issues can degrade them. As long as the fans are working properly is should be OK. It's probably time to upgrade anyhow if a task is taking that long.

Processors were ment to do that. As long as you are not overclocking and you're sure your computer is staying cool then it shouldn't be a problem. The cooler your cpu stays the longer it will last in this case.

The processor is designed to be used.

That's like saying "I'm driving my car for 6 hours..."

don't worry at all for maximum time of usage

just install 1 more cpu fan inside the cabinet for cooling
