According to the Vatican statement, the Pope was discussing the relationship of violence to religion during a very long speech. As part of that speech he gave the example of the words of a Turkish(?) leader from the 13th century who was under seige from Muslim armies at the time.
He went on to soundly condemn violence in the name of religion, but allegedly did not mean to single out Islam.
(* In spite of the warning bells the name "Christian Science" might set off in the links below, this paper has some of the best unbiased journalism I have seen; I learned about it in college when an apartment mate subscribed another one as a joke)

Ignorance is bliss, sometimes not knowing what is
going on - you, may be better off. The pope made
a statement quoted from a 13th document and made
the Islamic extremist mad - churches are burned,
a threat of holy war on the west (meaning us) and a
nun already killed. But, alot of these people seem to
think he did not apologize, when in fact he did 2 days ago,
he is upset over the violence it caused.
