Indirectly, they are responsible for the separation of church and state as it exists today. It was theirs and other's religious differences and attempts at establishing theocracies that made the founding fathers realize that government and religion should remain as separate as possible.

Judging by what's happening in the world today, the Puritans aren't exerting much of an influence at all.
