Doesn't sound like you did anything wrong. How you eject a disk depends on the hardware manufacturer. Most PCs have drives with a push button and/or small pin hole where you can use a sharp device such as a paperclip to manually eject the disk. Macs disk are usually ejected via the operating system. Is the disk is stuck, there is usually a similar small pin hole to manually eject disk.
As far as the noise you are hearing, it's probably just a coincidence. The noise is a problem but not form your floppy drive. You can check this by disabling the drive then restarting your computer. The noise is probably from one of two things in your computer if not the floppy drive:
1. Your hard drive is slowly dying. Normal for an old drive. You should backup your drive then replace the drive ASAP - like yesterday.
2. Your cooling fan is dusty or dying.
Noise comes from moving parts. There are only a couple of moving parts in your computer - drives/disks and fans.
How do you disable your floppy drive? If a PC, you can select the BIOS setup by pressing shift+F8 or some special key at startup to get the config menu. It should allow you to disable a drive. You can probably do this from the Windows Add/Remove hardware menu. Afterwards, turn off your computer, unplug it, remove covering, and disconnect drive. Replace covering and restart your computer. If the noise is gone, you were right. It is the floppy drive.

p.s. I like Fremen's answer. It is VERY possible, that another program (e.g. MS Word, system backup, or etc) is looking for a file that you had stored on a disk in your drive. And it keeps looking for that file on startup or whatever. You'll need to point the program in another direction by starting it then changing the it's preferences and/or 'recently opened files' list. push the button on the floopy drive and the disk will pop out.
your question isn't specific enough to get advice about fixing it because 'it's been acting weird' is a tad vague.
but it's likely you've somehow busted the floppy drive and the sound is the read/write heads going back and forth irregularily.
either that or something is trying to load or access a file off the floppy disk while it isn't in the machine.

If you were accessing the floppy in explorer and ejected while the floppy was being read the weird noises were probably the drive trying to read the disk that was no longer there. This could have locked your system up.... exit explorer before ejecting may avoid the problem.

No there isn't any special way, just wait till the light stops flashing and then press the eject button.

There could desire to be somewhat hollow on the better impressive of the disk with somewhat plastic component in it which you would be able to slide up or down. Slide it as much as disguise the hollow to make your floppy writeable.
