Yeah, you're infected with something nasty, most likely because you surf the internet with Internet Explorer which will allow all sorts of crap onto your machine. Download, install and scan with *all* of these free applications and see what they come up with:
Adaware: http://www.lavasoftusa.com/software/adaware/

Windows Defender: http://www.microsoft.com/athome/security/spyware/software/default.mspx
Each of them has a tendency to catch stuff the other ones don't which is why I recommend using all three.
As for stopping yourself getting infected again if you can clear this problem out, don't just install any old crap off the internet without checking it out first and STOP USING INTERNET EXPLORER. Switch to a more secure browser like Firefox or Opera:

Are you talking about pop-up browser windows or Messenger Service Alert messages?
Your pop-up blocker will only block browser pop-ups. You may not actually want these blocked!
If the title bar of the alert says Messenger Service then all you need to do is disable the Messenger service that is running on your machine.

Install and run anti-spyware/anti-malware software and scan your system. If you're still getting popup windows even with a popup blocker installed odds are your system is infected. I suggest installing adaware or MS antispyware as a first step. If your scan comes up positive you can try to use the program to clean your system but expect mixed results. Good luck, and if you can't get your system cleaned up by yourself consider having a technician take a look.

You have spyware/malware on your computer. Download ad-aware and spybot and use both to scan and remove the spyware.
