The best thing to completely clean a coffee pot is to use what coffee shops use - coffee machine cleaners like Purocaf or Cafiza. You can buy these at some restauant supply stores or online at places like Espresso Supply. They're very easy to use and require no real scrubbing when you soak overnight,
However, if you don't want to buy something special, you can also try ice cubes and salt - place several ice cubes in the pot and lots of salt, and swish around for a long while.
To stop this from happening in the future, I suggest using filtered water or buying a coffee make with a built-in filter. The taste will also be better, the machine will last much longer, and you won't have to worry about what exactly this is that you've been ingesting!

I saw this in a Hints from Heloise column years ago and I recently had cause to try it, it works very well- swirl some crushed eggshells and warm water in the bottom of the coffee pot for a few minutes- the eggshells are abrasive enough to clean what is stuck to the bottom without scratching up the glass.
Aside from this, run vinegar through your coffee pot once a month or so.

Pour pure vinegar with a teaspoon of salt in the bottom of the pot and let it sit overnight. You'll be able to easily scrub off any residue in the morning.

White vinegar works great to clean a coffee pot. If you have a coffee maker, run it through the cycle to clean the whole machine.

you can use steel wool if you rub oh so gently. also run a pot of water with about 1/3-1/2 cup vinegar through the brew cycle about every month or so to keep clean. after the vinegar, run a pot of plain water.

Put some vinegar in it and heat it up a little. Just let it soak and it will be gone.
