you can drive... or you can fly... or you can take the train. Yes it is safe to take the train. I think you can even take the bus but that will be a very long trip!
Plane is quickest and not expensive if you book early. Visit http://www.flysaa.com or http://www.kulula.com or http://www.1time.co.za

The distance is 1393
Train is possible, you have the nationwide train service which is notably pretty dangerous as a foreigner. It is not the most safe option to travel and would not recommend it.
If you want to go by train, the Blue Train is the best option. It is somewhat expensive though, but safe and a beautiful trip. It takes two days i believe, but it is one very beautiful ride, in an older train.
Cheaper would be taking a car, renting one and driving up there. It is a somewhat longer drive but perfectly doable in two days.
A plane ticket can also be cheap with a low-cost airline, but less eventful.
If safety is your main criteria:
1. Plane
2. Blue Train
3. Car
4. Train

i've personally travelled by car, train and airplane from joburg to cape town and all three are good options. flying is quickest but then you dont get to see all the sights you would if you travelled by rail or road. i think its really not only about the destination, its about the journey!! and the journey to cape town is awesome. driving is probably safer than going on a train, unless you can afford a really expensive one!

The other train option is the Trans Karoo (Blue Train is rediculously expensive). Trans Karoo is safe.
Flying is also rediculously expensive, but quickest way of getting there.
Driving is best, but drive carefully. And it is very long! Best to plan to do it in 2 to 3 days and stop at the lovely places on the way.
