I always like second and third opinions whenever I travel, so in addition to Lonely Planet I would also recommend the Let's Go Japan guide and the DK Japan Guide.

The DK Guide is particularly interesting because it gives you maps and pictoral diagrams of interesting places to visit in Japan.

If you search for Japan travel books on Amazon.com, these two guides should show up.
