MLB Rule #10.01(b)(4) states,

"The scorer shall not make any decision conflicting with the Official Playing Rules, or with an umpire’s decision."

That would appear to negate any possible effect he could have on the game's outcome. I can't find anything that would be an exception, but the link below outlines the official scorer's responsibilities.

He can't. The Umpires and players decide the outcome of all plays and the official scorer only decides how it will be recorded in the box score. But, if the official scorer is seated next to the field and interferes with a batted ball...

Only if an error is called in a perfect game. Yes, it is up to this official to make the call.

If they rule a play that is an error a hit in a no-hit game.

I have never heard of this actually. I do not believe this is possible or exists.
