A few no one has mentioned:
El Cerrito Bart is close to an okay shopping mall (if that's your thing)
Fremont Bart goes close to the NAZ theater in Fremont which shows great bollywood films
Rockridge Bart is close to some fun shops and restaurants in the Rockridge district of Oakland
12th Street or Lake Merritt Bart stations are pretty close to Oakland Chinatown, and 10 blocks or so from Jack London Square

To the list above I would add the Mission in SF. Of course, you will want to go when it is daylight as the neighborhood can get a bit dodgy.
You can expand your range considerably if you bring a bike on board. From the embarcadero stop, you can bike down to the warf and take the path all the way to the Presidio at the foot of the Bay Bridge. Then, if you feel up to it, you can bike over the Golden Gate on the west side of the bridge to Sausalito. You can bike back, or catch the ferry! A leisurely round trip can be an all day outing if you make alot of stops.
You can bike around Berkeley via Bart as well.
Happy exploration!

With BART, you can easily reach the following points of interest:
Berkeley University (Downtown Berkeley station), Ferry Building/ boats for Six Flags Marine World and Marin County (Embarcadero station), Union Square/SFMOMA (Powell Street station), Latin Quarter (16th and 24th Street stations), Asian Art Museum/Opera House/City Hall (Civic Center station), Museum of California (Lake Merritt station), various shopping malls (Bayfair, Colma, and Embarcadero stations), the cemeteries of San Francisco (Colma station), good bicycle towns (Lafayette and Walnut Creek stations).
If you hop onto Caltrain at the Millbrae transfer station, you can also reach:
Stanford University (Palo Alto station), Tech Museum/San Jose State University (San Jose Diridon station), yet more shopping malls (San Bruno and Hillsdale stations), NASA Research Center (Mountain View station, then light rail), Great America Theme Park (Mountain View station, then light rail)
