Skates on the Bay (ask for a window seat) it right on the bay. In Crockett ~ The Dead Fish, ask for outside seating. The perfect view of the bay & the bridge.

Alice Water put Berkeley on the map with Chez Panisse restaurant
If you want something more elegant, go for the Carnelian Room atop the BofA building in SF (also expensive)
