If I put a boom box on top of a microwave will the waves affect it?

If the waves weren't contained in the microwave oven even you would be affected. Microwaves heat your food and drinks by vibrating the molecules thus making them radiate heat. If you weren't protected by the oven that would happen to you when you stood in font of it. No, the stereo isn't affected.

Yes. The EMF from the micro wave trans miter will cause static but there should be no permanent damage unless there is a lot of leakage.
