Hitchcock first taught me to do it - his villains often are consciously more interesting and multifaceted than the good guy:
Anthony Perkins in Psycho (John Gavin is the 'hero')
Robert Walker in Strangers On a Train (Farley Granger)
James Mason in North By Northwest (Cary Grant)
Joseph Cotton in Shadow of a Doubt (Macdonald Carey)

Gary Oldman in The Fifth Element (Bruce Willis)
Gary Oldman in Lost in Space (a very nice family including Wiliam Hurt and Heather Graham)
Christopher Walken in Moonraker (Roger Moore - while I have to admit that I prefer any villain in Moore's Bond movies to the 'hero')
I second Inside Man!
+ many, many more...

"Natural Born Killers" - Woody Harrelson and Juliette Lewis, "Bram Stoker's Dracula" - Gary Oldman, "A Perfect World" - Kevin Costner and Clint Eastwood. Not to mention the movies where the 'bad guy' really isn't bad - like "The Fugitive", "Thelma and Louise", "V for Vendetta", "Young Guns"

King Kong. In the strictest sense, Kong is the villain. For that matter, in almost any "monster" movie I'll root for the monster. For example "Jurassic Park", "Jaws", "Godzilla", etc.
