You can't really compare can you? Car and bike racing is totally different to each other - especially when talking about open wheel cars.
F1 is about technology and downforce, the driver skill has definitely taken a back seat recently, whereas in MotoGP it's all about riders and tyres.
I enjoy both, but my first love is cars, so I put F1 above MotoGP for that reason alone.

The Lap time of a Formula car at Melbourne Grand Prix is 1:08:346 and that of the Moto Gp bike is 1:30:456, which was today which you have seen it live, I too saw it.
The F1 car accelerates from 0-100kmph in less than 2.25s and that of a Moto Gp bike is 3.45sec.
A typical Formula One produces a ground force of 5.5g which is enough for the car to ride theoretically upside down and what about the Moto Gp bike.
The F1 car's highest speed trap classification is 384.67kmph of F.Massa of Ferrari in Silverstone and that of a Moto Gp bike may be some near 325kmph.
Formula one really rock, you get even freaked when you get to any of the race live. You feel like screaming with the F1 car when it dances at the chicanes and the tyres bounces at the corner, you will feel like pushing your car like Formula One while driving home (be careful about that drive safe).

Formula 1 is by far the best motorsport run on 4 wheels, MotoGP the best on 2 wheels.
MotoGP has shorter races, but sometimes they have the craziest finishes in the world (Sachsenring: Rossi, Hayden, Pedrosa and Melandri together over the line).
Formula 1 is more about the team, about strategy, stuff like that; sometimes we experience heart-stopping battles in the final laps; remember Imola last year and Turkey this year.
It's too close to call which is better.
They are the most top-level motorsports in the world.

They are both awesome, but Moto GP is way more exciting, and better for many reasons. It delivers everything that F1 delivers and more.
You have maybe twice the riders than drivers per race. That gives you so much more racing, like four times the action. So many more personalities and riders to root for. F1 has only 11 teams at best. Is that even a race field? :(
Many of the tracks are the same, but for Moto are so much larger in comparison to the vehicles. That gives you so many more racing lines and possibilities, so much more racing.
The riders ride their vehicles, they don't drive them. You see a helmet in an F1 car now and that's about it. But you see a rider using his whole body to control a vehicle. That is a whole extra big dimension to the racing. F1 drivers don't skim knees and elbows. And let me tell you, seeing a rider cranked so far over in a turn that you can only see a boot of him hanging over the gas tank? That's exciting! (Mansell said a monkey could have piloted his Williams to a championship in F1. I've never heard anything even remotely like that, ever in motorcycle racing)
No seatbelts, no crumple zones, no breakaway parts, no roll cage, no protective cockpit or tub. No nothing in MotoGP.
Open qualifying in MotoGP. Anyone can show up and qualify and race. Fascinating!
Two wheels are so much harder to keep under control and correct. You have to be in control just being stationary. It's 100 percent all the time. You could probably close your eyes and skid to a stop in a F1 car.
No Downforce and in comparison, practically no aerodynamics to help you. You maneuver your body to stay out of the wind and then use it again to create drag when needed.
A much higher center of gravity. A motorcycle in comparison to a car is like a cow to a shark.
You have to manage your vehicle better. No tire and gas changes, which again means more racing.
Top speed of a car with rider strapped in is maybe 230. For a bike with rider hanging on is 215, almost the same. Yet lap times are way way down for cars. Why is that? You see, the variance or range in speeds travelled is so much greater for the riders. So much more time under braking when a vehicle is hardest to control.
A car crash may be just that, where a Moto crash so often may mean serious injury, and riders so often ride injured just to stay in it.
Bikes are beautiful, and there are so many more bikes to see.
Everyone drives. Riding is an art and skill that is a mystery to many, (even those who ride bicycles).
On and on...
Oh, when Bruno Senna makes it to F1 I might change my mind, but for now this is it! ;)

I like both, but since I ride I favor Moto GP slightly.
I think Kimi Raikkonnen is a fantastic driver, and Ferrari obviously has the best car, so I'm looking forward to next year!
One more season of Valentino Rossi on the new 800cc bikes, and maybe we'll see him stick it to that Alonso prick in F1.

Formula 1 is better for me. I always prefer 4 wheels to two. There are far more technicalities to learn about and deal with in F1.

Note: While traversing the Swiss & Italian Alps, the motorbikes would always have the power advantage on the straightaways. There are too few straightaways in the Alps! They always had to yield to my lowly MG Midget on the tight mountain turns! ;-)
