This will be known as 'The Year Of The Ants". I have them by the billions and all my neighbors do too. They probably are what I call "sugar" ants, small black ants that gets into everything with a tiny pinhole. I even had them in my car too. Chances are there is or was a little line of them comming across the yard from their nest, up one of your tires and across to your door(s). Look around for the nest and pour hot water down the hole or on the nest. The nest can be in dirt, sawdust, mulch, leaves, under something like a brick, whatever lays in the yard for a long time. I just found them under a ping pong paddle my g/d left in the yard. You probably have eliminated them with the spray. Check your trunk and around inside to be sure. Vacuum the inside of the car out to remove any crumbs, or food items left in the car and you should be rid of them.
Peppermint oil is an old remedy to keep ants(and other creepy crawlies) away. Smells nice too. I have also heard sweet and low is a great ant poison if you sprinkle it around.

they are just coming up throughout the rubber, since that is the most obvious place for you to look. they are probably inbedded some were else in the car, you must have something rotting, including the rubber which can grow mold and rot. Have those replaced to prevent any further damage to the inside of the doors, and then have the door panels removed (easily done by a professional) clean out area and check for more damage.
When your done hit Home Depot for some diozod crystals to spread through out your lawn and drive way (check the weather cause you have to do it the day it rains, and wear gloves when handling because the toxin is easily absorbed in your skin) but the source of the ants will be gone for the rest of the season (you will need a spreader for the crystals if you don't have one borrow one or buy one they are like $15)

You reminded me of one of my friends...he had ants...in his MOBILE phone! It was a sony ericsson K700i, and he accidentally dropped a sugar donut on it, and the sugar must have fallen inside, so there were ants living inside a few days later.
The funniest part was, whenever he got a call, the phone would vibrate, and the ants would run out of it.
LOL

You should see a professinol pest exterminator. It's a costly expense for ants in the car { About $500 } but it'll get rid of them for good. Good Luck!

You will need to put a spot of adhesive about every six inches in the grove of the rubber seal ,and you should be able to refit the rubber your self .
