I'm not sure how they will work it into Smallville. Since they have taken so many "creative liberties" with the story so far, I assume they can do whatever they want. It doesn't matter if they do it because in the history of Superman, they do end up together.
In the comics they didn't hook up until Clark went to Metropolis and then she was Superman's girlfriend. Also in a few episodes, she suspected Superman and Clark were the same person but couldn't prove it.
In the post-Crisis era, Superman reveals to her his secret identity and finally get married.

Clark kent isn't suppose to fall in love with Louis until she finds out that He's Superman. And He has to Fully become Superman with all Superman's abilities before that happens. At least this is the comic version.

I think the writes are not going to make it
that easy. This is how they keep the viewers.
