Lemon trees, very pretty
And the lemon flower is sweet,
But the Fruit of the poor lemon
Is impossible to eat

I grew up listening to and watching Peter, Paul & Mary. I've heard the Lemon Tree song by Fool's Garden, as well, but am not familiar with any other songs with a reference.

"Apart from its general effect as an energizing tonic, it (the lemon tree) is reputed to ward off infection, relieve colds & flu and, when used in moderation, benefit the skin, although it should be avoided before sunbathing."

I don't know of any others besides the Peter Paul and Mary tune. I mean that's the recording I remember most; it was also recorded by lots of other people, including Harry Belafonte, Trini Lopez, Bobby Bare, etc.
