What kind of fun are you looking for? Now that the weather is getting cooler there's lots of fall related activities like pumpkin or apple picking. Are you looking for specific types of activities? Age range? Limited range of how far you're looking to travel? Suffolk/Nassau?
Family: Tons of orchards & farms in the East with lots of family harvest activities and stuff.
Yaphank: Cornell Co-operative Extension Farm's annual Fall Pumpkin Festival for 2 days on Sept 30th & Oct 1st.
Lots of community craft and fall fairs going on, these usually have some type of carnival or similar thing going on at the same time. Check to see if your town/community has a website (a lot of them do on Long Island now) they might have more info.

----------
Attractions: Atlantis Marine World in Riverhead, they also have indoor and outdoor exhibits and they have a fantastic river explorer cruise for additional fee.
Dinosaur Walk museum in Riverhead, really geared toward the younger set but there's stuff to interest & amuse slightly older too (;-), might be good to pair with a visit to Atlantis marine world because it's not going to be enough to fill a whole day just an hour or two.
There's a great website called fieldtrip.com that showcases lots of activities from here to the city. They break it down into categories and age ranges and offer a ton of info, reviews of the place, and contacts.
Otherwise, if you can fill in the blanks of what you're looking for in fun you can send me a msg via yahoo answers and I'll be happy to provide more info.

Rte 112, wasn't it Bullwinkles. Though the name could have changed.
But Coney Island's Astroland and the aquarium are great. Splish Splash, though it's getting chilly.
