Probably due to the fact of homeless people living in them or a nut case attacking someone in the bathroom. It seems someone needs to clean them for sure.

They are afraid that someone will do something hideous in them. Have you ever stopped and tried to use the ones that are not locked. The bathrooms can look a whole lot worse trust me.

An unlocked bathroom can be an invitation to homeless folks, vandels and like folk who tend to trash bathrooms. By making people ask for the key, they are applying some sort of accountability to the person borrowing it as well as giving themselves control over who uses their facilities.
The act of asking for the key makes the borrowing person a little more conscious of the fact that they're a guest and need to be responsible. Of course, this doesn't stop the true jerks, but it does help to some extent by discouraging some of the negative elements.

I think for safety reason. Sometimes homeless people will try to stay there. Sometimes dangerous people may try to trap their target.
