According to Helge Kokeritz's fine book, "Shakespeare's Names" (the gold standard for place and proper name pronunciations in Shahkespeare's works), the preferred pronunciation of the name is:

JAKES

Kokeritz: "There is no authority for the allegedly Shakespearen pronunciation JAY-queez."

In performances of the play I've heard it both Jakes and Jay-kweez. I prefer Jakes, it seemed to flow better.
