Say -that nuisance OF a coal factory, or reword the sentence. I want the authorites to shut down that coal factory that is such a nuisance because it emits noxious fumes all day

I agree that annoying or nuisance (in adjective form) would not be a good word to use in that particular sentence. That kind of factory is perhaps more "harmful, damaging or detrimental" than annoying.
Incidentally, another synonym for annoying could be "inconvenient"
