Wonder Woman.
Supergirl was a bad mistake from the very start. (going back to original comic books)

Easy answer: Wonder Woman.
Explanation: It has been said from Jeph Loeb that, in due time, Super Girl would end up being stronger than Superman, since she was originally older than he was, has different weaknesses, so on and so forth.
At the present moment, though, she is a super heroine lacking experience compared to almost every other super hero in the DC universe.
Wonder Woman has been stated to be the second strongest person in the DCU (and some have aruged that she may be stronger than Superman, given that she has the strength of Gaea herself), one of the fastest, an excellent strategist and tactician, and a warrior born who is also immortal. The fact that she isn't invulnerable is her downfall, but she's still strong enough to take some hits (from what I remember correctly, she is basically invulnerable to blunt objects, but piercing objects can hurt her).
Superman has lost or almost lost to Wonder Woman on many occassions (and if you read their fights, she's usually holding back since she doesn't want to harm her friend). So, why wouldn't she be able to take down his "younger" cousin?
IN all truth, WW just has to lasso SG, and that would be that. There would be no way she could get out of it. Coming forthwith from such an action would basically be Wonder Woman beating her down...

Although Wonder Woman has warrior skills and battle experience and has been made more and more powerful over the years, I think Supergirl's powers and abilities would carry the day.

well in the current comics supergirl is kicking powergirl's as* and powergirl is near wonder woman's power level.
also since the newest supergirl trained directly with wonder woman and her amazons on her island for a while,she would get to know her style and how she thinks
also when she was around black kryptonite it both superman and wonder woman to take her down

Although both of them are two of the sexiest superheroines of DC Comics, I would have to say that WONDER WOMAN would win in a scrap.

Super girl of course, she is ultimately un-defeat able as long as she concentrates on the job and not get distracted. You know what she's like sometimes. huh! women...
