First off, has your bunny been sick lately, or is it possible that she is fighting an infection right now? One of the first things that will cause this is when a bunny is fighting an infection of her intestinal or urinary tract. If you think she might be sick, start with a trip to the vet for some antibiotics. After that, is she using one particular spot most of the time, or is she just pooing everywhere? If she's only going in one main spot, then make sure the litterbox is in that spot. Sweep up as much poop as you can, and put it in the box. Then gently place her in the litterbox so that she can begin to connect the box with the poop. Continue to clean up immediately after her while she's out of her cage, but every time she has an accident, after you clean it up, gently place her back in the litterbox so that she can smell her poop there and remember that she's supposed to take care of business in the litterbox. If you keep doing this, within a few days she should start getting the message that her litterbox is the only okay place to take care of business. Shower her with praise when she uses the box, and don't hesitate to offer her a tasty treat as a reward. She deserves one for a job well done.
If she's going everywhere on the other hand, you've got some tough work ahead of you, but it can be done. Start off by sweeping as much poop as you can into the litterbox, and gently place her inside it so that she can smell her poop and will begin to make the connection between her poop and the box. Everytime you let her out of her cage, start by placing her gently in the litterbox, and continue to clean up after her when she poops somewhere else. Each time she does it somewhere else, after you clean up the mess, place her gently in the litterbox and remind her to take care of business there. It can take a little longer with one that's going everywhere, but rabbits usually learn pretty quickly. The nice thing is that they're clean by nature...it helps when trying to train them. Above all, praise her when she uses the litterbox. Positive reinforcement goes a long way! Even offering her a tasty treat after she uses the litterbox can be enough to get her to continue. Consistency is the big thing. Be consistent with her and love her for who she is.
One more thing...don't expect both types of poo to end up in the litterbox. Remember that rabbits have that special poo called cecotropes that are produced by their appendix...these ones are supposed to be eaten, but sometimes a rabbit will produce extra cecotropes. These are not like regular bowel movements though, and cannot be controlled the same way. They will land anywhere and everywhere, so just be aware that these will likely never land in the litterbox (and rightly so...who would want to eat out of the bathroom?!) Hope it helps!

Try putting the mess into a tray to attract the rabbit to use the tray.
If you clean up too often the rabbit will try and mark its territory every where and do it with urine and feaces.

Have you tried litter box training. Rabbits naturally want to use the same place. Perhaps you just need to rearrange the cage. You clena the cage every couple of days. http://www.rabbit.org
