I think your answer depends on if you mean strictly while they were at ND or if it includes their Pro Career, if any. Terry Hanratty led them to National Championship in '66 but was a career backup in the Pros. Chris Mirer had an an outstanding college career but was a journeyman pro at best. Joe Montana had HOF pro career but was not that great at ND and I believe was drafted in third round. I personally thought Cotton Bowl game against Texas when ND upset Horns for National Championship was his best game for Irish. John Huarte won Heismann, I think in 1964, so it seems like he would deserve consideration here as well yet he was also a career backup in the pros. Book would still appear to be open on Brady Quinn but you'd have to say he looks good so far. Joe Theisman had a great College career and a fine pro career as well.

The fan choice would be Joe Montana. You can't help but respect the guy.
However, they lost games they should have won and won games they should have lost. That was Montana's M.O. while at Notre Dame. When it came to 'big games' Montana shined. It's like somebody flipped a switch and 'Katie bar the door.' The guy had 'nerves of steel' which he carried over to his days at San Francisco If I had to chose a quarterback to take a team 80 yds to win the game with 2 minutes and no timeouts remaining, it's Montana. No questions asked. But as far as a more consistent quarterback at Notre Dame, it would be Joe Theismann.

Rick Mirer, Ron Powlus, Joe Montana, Joe Theismann, Tony Rice, Paul Hornung I mean for a team that hasn't always been known to be a great passing team(check it out when Brown won the Heisman I believe he had only 7 receiving touchdowns) they have had some great QBs. Hornung Montana Theismann had good Pro careers the others were good college players.

Montana, though I don't remember him tearing college ball up.
This Brady Quinn kid looks really good.
Charlie Weiss got me rooting for Notre Dame again, I think he is a special coach.
