Yahoo asks you to authenticate your site. What does it actually do and how does it help in my SEO and site popularity..? Basically i want to know what happens when site is authenticated by Yahoo bcoz this feature is also available with Google?

I believe it is just a way to prove that you are the owner of the site or at least have rights to the site. I think its just like the 'verify site' feature you must go through with Google before you can view stats about that site.

I went to Google Sitemaps and found the page 'why do I need to verify' for you. Here's an excerpt:

"Once you have added a site to your account (either by adding it directly or adding a Sitemap for it), we make statistics and error information available to you about it. Before we show you these statistics and errors, we verify that you are the site owner. This verification process ensures that only you can see detailed statistics about your site. If you have multiple sites, you must verify each separately."

authentication is there to deter users from visiting phising websites. phising websites look like other websties (such as yahoo or msn) and 'farm' passwords when people enter their credentials at the fake site. the authentication means your site is a site people can trust with their authentication details.
