The primary theme of a novel is basically a point its trying to get across. For example, a theme of Lord of the Flies may be a power struggle.
Another common theme is reality vs. appearance, where what appears to be isn't really true. This could also mean that somebody perceives somebody else as one way, but is proved wrong.

Let's say you have an adventure novel where the hero/heroine falls in love. The adventure is the primary theme, romance is the secondary theme.
