Yes, most of them do. For example, I am very sensitive to chamomile. If I make a cup of chamomile tea and drink it, I usually will become depressed within the next two days for no known reason (other than the tea). It took me weeks to figure that one out too. Ginseng is a wonderful herb, but it has bad withdrawal symptoms (like mysterious headaches and inexplicable fatigue) if you take it continuously or often (I think that is because it's a stimulant). Some herbs increase your sexual appetite, some decrease it. Many have an effect on the mood. Be careful when you take herbs and take breaks from them from time to time. As has been said everything has a side effect. If you are refering to "natural" remedies they not only have side effects, but aren't regulated by the FDA and may have a strong effect one time and virtually nothing the next. Be very cautious when believing what sales people tell you.
