Start keeping a close eye on him when he is taking his shower, and make sure he washes with an antibacterial soap, and only wears clean and dry sneakers. Try putting some foot powder in his Nike's, also. That should do the trick.

It sounds like your species of centipede needs a drier environment than you're giving him. Clean out his cage and wipe up any spilled water.
