I was typing up something for my homework when I noticed that when I used the word uncontradictory was marked with the little squiggly line representing a misspelled word. I was wondering if this word just wasn't in my word program's dictionary, or if I spelled it wrong, or if it is a word to begin with.

No, "un" and "contra" both serve as negatve prefixes, so it's a double negative. Better to say "in agreement" or "aligned" than to say "uncontradictory.

I checked with several dictionaries and such word is not listed, but if you go to Google search you will find that is often used by writers.

No, it is not a word, but it is being frequently used.Some words are often misspelt by a majority of people and as such they come into use in their incorrect form. Majority wins in a democracy.

just a note about prefixes...

The affixes un- and -less are often used to make negative words, such as 'unhappy' "careless'

contradictory would not work

It is usually misused by many, but the proper term is supposed to be non-contradictory
