A head engineer of any ship knows that ship better than any other person on that ship even more than the captain.
So if you are going to leave someone to take care of the "Ship" while you are off the ship then you would want the Engineer to be left on that ship to make sure it is safe and working when you get back.
Mr. Scott can take care of the ship and he knows the engines as well as the weopans and what they can do.
The Captain knows the ship also but is more a person to take all the knowledge of the people under him and use it in the grand scope of things.
Spock was the better choice to leave to run the ship because he knows so much about everything, but that is also the same reason you would want him with you when you were off the ship so the next best person was Mr. Scott.

Mr Scott was Chief engineer and as someone said above a bridge officer. Chief engineer is arguably the most important rank on the ship after captain because with out such a person the ship don't go nowhere lol. Also I believe scotty was second officer - next in command after Spock so therefore would be in charge if Spock and kirk went walkies.
Besides scotty was a good lad and should have been in charge anyway! Go ahead beam me up Mr Scott!

He was not "only" and engineer, but he was Chief Engineer, and therefore part of the command staff of the ship. As mentioned, there was a Chain of Command, which would have put Mr. Scott pretty high on that list.
Given that the Enterprise was supposed to have a crew of 200-300, and the number of people in any given department can be estimated, it is surprising, however, that there are not more command level officers on board. Even assuming that Sulu is high on that list, there should have been at least one more full bridge crew, including another command officer. Otherwise, who is on the bridge when Kirk, Spock, and Sulu are off duty?

It all has to do with rank and rules of a Starship, which are the same as a Naval vessel. Mr. Spock was second in command by virtue of his rank. Dr. McCoy technically out-ranked Scotty as third senior ranking officer, but since medical officers cannot command Mr. Scott is next in line.

Obviously you have never commanded a starship in starfleet. Your three most essential and can't-do-without officers MUST report down to the surface of all the most deadly planets, which leaves the less essential costars to run the boat. Those ol' engines will just have to wait! I canna get no shore leave, Captain!
