A variety of things have been tried - the best homemade ones I've seen use rain gutter downspout material - from the airbox snorkel up above and in front of the handlebars. Don't direct it towards the back, everything the tires huck up will get funnelled in.

Silicone EVERYTHING to make it water tight. Electrical connections should have dielectric grease. The battery box also needs to be sealed and vented.

Needless to say, any quad that spends time in the water and mud should have all the suspension and drivetrain components disassembled and greased very frequently :)
