Matter is made up of protons, neutrons, and electrons, which are made up of compressed energy. The space in between the subatomic particles that made up an atom is counted as part of that atom, and the space in between atoms is counted as part of whatever substance the atoms comprise. The term "nature" is generally only applied to the physical world around us, on Earth, so empty space doesn't come into play. Empty space, however, is included as part of the universe, which is made up all the space and energy that exists (remembering that matter is really just a highly ordered form of energy).

if by "inter space" you mean the area between the particles, then it's just that: mostly empty space. However, there are particles about as big as electrons that are constantly exchanging between atoms, so even those "empty spaces" aren't completely empty.
Neutrinos, for example, are very weird particles. They're about as big as electrons, but don't seem to be affected by the electromagnetic or strong forces at all. Basically, what that means is that 99.99999999999999% of the time, neutrinos pass straight through normal matter, completely unaffected. Now here's the weird part: The Sun emits billions and billions of neutrinos every second, and some of those are going straight through you right now. It doesn't matter if you're inside or you can't see the sun: the neutrinos pass straight through matter.
So in a way, neutrinos are what's in between particles.

matter consist has mass and accupacy similarly the space ? which space u are asking is not clear space on the earth(it has air consist of the gases and other matter. inter space between different planets. there is transfer of the eneegy for ex. light light some scientist treated as wave some as the patrical and some of them consider as the quantaa of the energy. but final justification is not there . but newton has given the hypothetical media as ether exists there. as electromagnetic wave transfer from one place to the other there is definetlly mediai.e. matter through which wave travels.reference of which occurs in vedas.

How low can you go? The TOE theory, (Theory On Everything), is pointing to a single particle and I use particle very loosely.
All matter is made up of energy. The smallest energy packet is theorized as being a one dimensional energy particle. It has length, but no width and could be oriented in more than 3 dimensional space as we know it. The universe is the symphony played by the vibration of the strings.
