They are often over reactions to genuine threats- fear of spiders being an obvious one. evolutionarily speaking, I wonder whether phobias as such have existed since cave man times- i can't imagine primitive man being scared of clowns. Perhaps it is a luxury we allow ourselves now that we have very little else to fear.

I believe phobias are a genetic malfunction that makes us fear something that mirrors a tragedy one or more of our ancestors experienced.
