Here is a link to all the articles "Archaeology", a magazine dedicated discovering and perserving the ancient world, has written on Cleopatra. Like most people have said, as far as anyone knows her body has not been found (though they have found the body of Nefertiti, King Tut's aunt and wife to Akenahten), but in 1997 they found the royal palace she once lived in. Because it is in a fairly wet area, if her body was there once before it is not there now.

Histroy says that in her suicide note to Octavius Cleopatra had requested that her body be interred next to Antoney. Antoney had already attempted to kill himself sensing imminent defeat and also hearing false rumour that Cleopatra had killed herself in her masusloum. Cleopatra comes to know this and arranges him to be brought to her. She nurses him but fails to save him.
There is no record to show whether Octavius honoured the last wish of Cleopatra and her burial place remains a mystery.

Ostensibly, left in the tomb in which she killed herself. This was most likely looted well over a thousand years ago. Maybe right after it happened. . .

Actually not sure...
I think that when she killed herself with the snakes, they left her in the tomb. Heaven only knows where it is...
I do know that she was held there prisoner...I just don't know if they moved her after death.
