Because the federal government used force against a group that was armed in order to disarm them, and the 2nd Amendment prohibits federal (not state) regulation of firearms.

I can tell you that Koresh guy was doing some things with women and children that violated a whole bunch of amendments, commandments and other pretty serious rules of society.
