I know how to tune using the frets. and I know to get to D you hold the 7th fret and strum top E and A at the same time until they sound alike. How do I get to B using the same method? For only the Top E. I want to play the song 'broken wings' by alter bridge.

I don't want to tune anything differently except that top E string. The rest are standard tuning. And I want it to a lower octave B.

By top string do you mean the low E? Dropping it to D is pretty easy, as you have noticed because the pitch is pretty close to E. B, however, is too far away of a pitch. There won't be enough tension on the string to get much of a sound if you loosen that much. Depending on your strings, you might be able to tune A up to B, but be careful when tuning strings higher than they are meant to go; the increased tension could snap the string, and put too much pressure on the guitar's neck and bridge. To get that B, play the 7th fret on the low E string and slowly tune the A string up to match the pitch. It might be easier just to play the note on the second fret of the A string and not adjust the tuning.
